基于转录组测序技术研究三角鲂和团头鲂抗嗜水气单胞菌感染基因表达差异

Transcriptome sequencing-based study of gene expression differences in resistance to Aeromonas hydrophila infection in Megalobrama terminalis and Megalobrama amblycephala

摘要: 为解析三角鲂(Megalobrama terminalis)和团头鲂(M. amblycephala)抗嗜水气单胞菌(Aeromonas hydrophila)感染的差异,通过Illumina HiSeq测序平台对感染后三角鲂和团头鲂开展了转录组测序。结果表明,三角鲂和团头鲂样本经测序、过滤后共获得62 780个Unigenes,平均长度达到531.883 bp,Unigenes的N50为652 bp。比对数据库后,62 780个Unigenes中有35 443个可注释到NR数据库,比例最高,为56.46%;仅有8 632个Unigenes可注释到COG数据库,比例最低,为13.75%。62 780个Unigenes中,有33 693个Unigenes在三角鲂中表达,有32 936个Unigenes在团头鲂中表达,其中有24 834个Unigenes在三角鲂和团头鲂中共表达。差异基因表达趋势聚类分析表明,三角鲂、团头鲂在3 h和24 h时间点上基因表达趋势可划分为6类,其中聚类模式4所包含的差异表达基因最多为16个;聚类模式1所包含的差异表达基因数量为15个;聚类模式5包含基因最少,为4个。GO富集分析表明,三角鲂和团头鲂感染后表达差异基因多集中在免疫反应(GO: 0006955)、抗原递呈(GO:0019882)和细胞膜(GO:0016020)等GO条目上。KEGG通路富集分析表明,自身免疫性甲状腺疾病(ko05320)、Ⅰ型糖尿病(ko04940)、病毒性心肌炎(ko05416)、细胞黏附分子(ko04514)和抗原递呈(ko04612)5个KEGG通路是富集程度最高的。以上GO和KEGG富集分析表明,三角鲂和团头鲂感染后基因表达差异与抗原递呈相关基因密切相关。本研究结果为解析三角鲂和团头鲂在嗜水气单胞菌感染上的差异性提供了研究基础。

Abstract: To investigate the differences in resistance to Aeromonas hydrophila infection between Megalobrama terminalis and M. amblycephala, the transcriptome of the infected M. terminalis and M. amblycephala was sequenced by the Illumina HiSeq sequencing platform. The results showed that 62 780 Unigenes were obtained from the samples of M. terminalis and M. amblycephala after sequencing and filtering, with an average length of 531.883 bp, and the N50 of Unigenes was 652 bp. The NR and COG database identified 35 443 and 8 632 Unigenes, respectively, accounting for 56.46 and 13.75 percent of all annotated genes. Among the 62 780 Unigenes, 33 693 Unigenes were expressed in M. terminalis and 32 936 Unigenes were expressed in M. amblycephala, of which 24 834 Unigenes were co-expressed in M. terminalis and M. amblycephala. Cluster analysis of differential gene expression trends revealed that the gene expression trends of M. terminalis and M. amblycephala at 3 h and 24 h could be divided into 6 categories, with cluster mode 4 containing the most differentially expressed genes (16), cluster mode 1 containing the second-most (15), and cluster mode 5 containing the fewest (4). GO enrichment analysis showed that the differentially expressed genes of M. terminalis and M. amblycephala after infection mainly were concentrated on GO items such as immune response (GO:0006955), antigen processing and presentation (GO:0019882), and membrane (GO:0016020). Enrichment analysis of the KEGG pathway showed that Autoimmune thyroid disease (ko05320), Type I diabetes mellitus (ko04940), Viral myocarditis (ko05416), Cell adhesion molecules (ko04514), and Antigen processing and presentation (ko04612) pathways were highly enriched. The GO and KEGG enrichment analysis showed that the gene expression difference between M. terminalis and M. amblycephala after infection was closely related to antigen presentation genes. This study provided a basis for analyzing the differences between M. terminalis and M. amblycephala immune response during the A. hydrophila infection.
